Functional Breast Cancer Genomics Group The research group combines bioinformatic analyses, primarily of various types of sequencing data with experimental studies to investigate the effects of genetic variation and mutations on the transcriptome in breast cancer. Areas of particular interest include synonymous genetic variants, alternative splicing, and gene fusions. The group consists of the principal investigator (senior lecturer), one PhD student, and students undertaking masters or bachelor thesis projects. The research is conducted at the Division of Oncology at Medicon Village. In addition, the doctoral student is expected to deepen their knowledge in the field, both in terms of theory and experimental methods, as well as to plan experiments, analyze and interpret research results with support from supervisor. The role also includes oral and written presentation of the research, for example in seminars, conferences, and scientific publications. Qualifications Requirements for the Position A university degree in a relevant field such as molecular biology, biomedicine, or biotechnology. Very good knowledge and documented training in molecular genetics. Documented hands-on experience with commonly used molecular biology techniques, such as cell culture, transfection, real-time PCR, western blot, bacterial cloning, and Sanger sequencing. Excellent proficiency in English, both spoken and written. Strong organizational and collaborative skills. Curiosity and a strong interest in research, particularly in breast cancer and gene expression. Merits: Practical coursework in molecular biology techniques and genetic analysis is highly advantageous. Previous experience in experimental breast cancer research using cell lines. Eligibility Students with basic eligibility for third-cycle studies are those who have completed a second-cycle degree, have completed courses of at least 240 credits, of which at least 60 credits are from second-cycle courses, or have acquired largely equivalent knowledge in some other way, in Sweden or abroad. The employment of doctoral students is regulated in the Swedish Code of Statues 1998: 80. Only those who are or have been admitted to PhD-studies may be appointed to doctoral studentships. Postdoctoral Fellow position in GreenTE seed germination

Your job Are you interested in mechanosensing in plants? Do you wonder how mechanical responses regulate seed germination? Then we are looking for you! To strengthen the GreenTE project team, we are looking for a post-doctoral researcher. As Postdoc in the GreenTE (Green Tissue Engineering) Gravitation programme, you will be part of a multidisciplinary consortium of 7 Dutch universities. Together, GreenTE will unravel how plants sense and respond to mechanical stimuli. These fundamental insights will be the basis to develop engineering interventions to improve plant regeneration, seed germination and defenses against disease. The successful applicant will be an integral member of the GreenTE community, which offers an open, diverse and inspiring environment to engage in multidisciplinary mechanobiology research at the intersection of biology, chemistry and physics, and is expected to participate in GreenTE events, training and collaborations. In the GreenTE subproject “How do cells communicate during seed germination?” we aim for mapping the mechanical responses during seed germination. The gained knowledge will be linked to transcriptome, translatome and phosphoproteome data to finally create an integrated model of seed germination. Within the team, you will be responsible for investigating how the mechanical responses are converted into biochemical signals. This research might include the identification and characterization of signaling proteins, investigating the effects of genetically modifying these proteins (e.g. By CRISPR) and / or localization studies. Besides carrying out the research project, you will contribute to teaching PhD, MSc and BSc students. Your duties and responsibilities include: Investigating how mechanical responses during seed germination are converted into biochemical signals; Characterizing the biochemical pathways identified; Collaborating with PhD students and postdocs working in our group, as well as with scientists in the GreenTE consortium; Publication of the results in the scientific literature. Your team The GreenTE subproject “How do cells communicate during seed germination?” will run at the Wageningen Seed Science Centre under supervision of Prof. dr. Leónie Bentsink. You will be working in a team with two PhD students and two other post-doctoral researchers. You will work here The research is embedded within the Laboratory of Plant Physiology chair group. What will you do? In your daily work, you will perform analyses in the field of feed and food safety under ISO 17025 accreditation. Position of Postdoctoral fellow in biodiversity differences between primary and managed boreal forests

Research and education at the Department of Earth and Environmental Sciences (MGeo) addresses fundamental and applied questions on the Earth’s past, present and future climate and environment, including people’s interactions with the natural world and consequences for human wellbeing. MGeo advances and deploys cutting-edge methods, models and technologies in environmental science, quaternary sciences, bedrock geology, paleontology, physical geography, biodiversity and ecosystem science, remote sensing, Geographic Information Science (GIS), and computational science for health and environment, to study processes spanning from the microscopic to the planetary, across all time scales. Subject description Our research group has mapped Sweden’s most natural primary (also called old-growth)  forests and compared them with production forests. We have shown that natural forests differ significantly from managed forests in terms of function, such as drought tolerance and carbon storage, but we still lack data on how these forest types differ in terms of biodiversity. This project will focus on comparing different biodiversity indicators between primary forests and managed forests, with a focus on Sweden’s most natural lowland boreal old-growth forests. The main task is to collect relevant data on the condition of the forests and to statistically analyze differences in the abundance/diversity of various organism groups, as well as how this abundance/diversity varies across different scales and due to different geographical factors. The work may also involve detailed analyses of how different aspects of biodiversity are promoted by forest structures, continuity, and connectivity, as well as any potential effects of biodiversity on forest ecosystems. The project focuses on ants, birds, and plants. Work duties The main duties involved in a post-doctoral posistion is to conduct research. Teaching may also be included, but up to no more than 20% of working hours. The position shall include the opportunity for three weeks of training in higher education teaching and learning.  The specific work involves data collection and analysis of biodiversity indicators from existing primary forests as well as forests that have been harvested at different points in time. The work involves extensive fieldwork, data analysis using geographic datasets, spatial analyses, and statistical programs/computational tools. The position is therefore suitable for a person who is prepared to spend a lot of time in the field, covering large distances on foot, and who has a strong background in biodiversity, a strong interest in environmental issues, a solid foundation in quantitative methods such as mathematics, statistics, and programming, broad knowledge of natural and anthropogenic processes affecting biodiversity and forest function, and a willingness to conduct fieldwork in remote and physically demanding environments. The post-doctoral-fellow will be part of a research group focused on understanding human impacts on boreal forests. This may involve participation in related studies and data collection efforts. Position of Junior Researcher Data Collection Support for Regenerative Agriculture

Your job Are you interested to work with 100 pioneering farmers in the Netherlands, and you have affinity with data collection tools? Within the ReGeNL project, we are looking for a junior researcher to technically support the monitoring campaigns of the pioneering farmers within ReGeNL. There is steadily growing pressure on agriculture and the entire food system to increase global production while promoting sustainability in terms of farmers’ incomes, soil health, input use, and environmental and climate impact. Regenerative agriculture is a promising avenue to support a healthy, multi-functional and future-proof soil and farming system. Together with regenerative Dutch farmers, ReGeNL is developing a future-proof agricultural sector in which agriculture goes hand in hand with soil health and nature restoration, and a good revenue model for farmers. Between now and 2030, ReGeNL will start the transition to regenerative agriculture with 1000 farmers. The aim is to make regenerative agriculture the new normal by 2040. In this role you support the monitoring of a 100 pioneer regenerative farmers within the ReGeNL program. Wageningen University, together with partners, has the responsibility to monitor and study the changes in practices of these farmers and what the outcomes of these changes are. Annual fieldwork will take place to monitor various aspects of the soil and to make an inventory of management practices these pioneer farmers apply. Various steps are needed to perform a successful monitoring campaign, such as onboarding and field selection, preparation of the sample locations according to a statistical sampling design, and setting up and implementing different types of questionnaires, all in which you’ll play an important role. In this role you provide the technical support for such aspects. Key responsibilities will be to: Gather spatial information on the pioneer farms. Implement a statistical sampling design into QGIS and QField to support the researchers during their fieldwork. Gather collected field-level questionnaire data from QField and harmonize these. Set up yearly questionnaires in Qualtrics to gather information about the farm and their management practices. Compile harmonized datasets based on collected data. Support day-to-day handling of data and data collection requests. You will work at the Soil Geography and Landscape group The mission of the group is to improve and share understanding of patterns and dynamics of soils, landscapes and earth surface dynamics and their drivers, like climate change and human-landscape interactions. The group uses integrative approaches that combine biophysical and anthropogenic elements to gain insight in past, present and future system dynamics. Through this, we aim to support system-based solutions in land management and spatial planning, sustainable management of soils, landscapes and ecosystems (e.g. sandy, riverine, deltaic and urban), and protection of cultural and geoheritage. Together with three other chair groups, the Soil Geography and Landscape Group forms the Wageningen Soil Cluster, which has an excellent international reputation in soil science. Your qualities You have a background in environmental or agricultural sciences (MSc level), strong affinity with GIS, and find it easy to connect to Dutch farmer realities. You like it to be an in-between person between IT and research, developing user friendly tools for data collection in the field. Researcher position in Plant Resilience

Your job Ready to make a real difference in sustainable horticulture? As a higher professional education (HBO) researcher in plant resilience, you will contribute to research into new solutions for the prevention and control of plant diseases and pests in greenhouse horticulture. You will contribute to the development of sustainable cultivation systems in which the use of chemical plant protection products can be further reduced or eliminated. Your work focuses on practical research in the greenhouse and laboratory to provide answers to research questions from growers, suppliers and government bodies. Within the plant health team, you will be responsible for coordinating and carrying out trials involving plant diseases and pests in the laboratory and greenhouse, both at the experimental farm in Bleiswijk and in the field. PhD position in Evolution of novel female sexual differentiation genes in parasitoid wasps

Your job Are you a curious PhD candidate with a strong motivation for understanding the evolution of sex determination and sexual differentiation in insects? Are you interested in unravelling the function of novel genes using RNA interference and CRISPR/Cas9 to understand the molecular basis of female sexual differentiation and its evolution? Then we have an exciting evolutionary developmental project waiting for you. Understanding insect sex determination mechanisms is important for explaining how insect diversity has evolved and for developing new control methods for agriculturally and medically relevant insect species. However, most of our knowledge still relies on the well-studied Drosophila melanogaster, which alone does not represent the full diversity of insects. Oddly, in many insects we have no clue what genes are required for the regulation of female specific traits. Therefore, this PhD project aims to identify and characterise novel genes involved in female differentiation, with a focus on parasitoid wasp species (Hymenoptera). First, you will design and conduct functional analyses (including bioassays) to characterise the function of candidate genes during early embryogenesis, as well as their effects on adult dimorphic phenotypic and behavioural traits, using RNA interference (knockdown) and CRISPR/Cas9 (knockout) approaches. For this, you will use the parasitoid wasp, Nasonia vitripennis and its close relatives Muscidifurax raptorellus and Pachycrepoideus vindemmiae. These 2 mm large wasps lay their eggs in the pupae of flies from which different developmental stages can be collected. Then, you will perform an in-depth in silico analysis of published genomic and transcriptomic datasets to explore the phylogenetic distribution of these genes across a wide range of insect species, examining the presence of homologs and their sequence and structural conservation. Combined, this project will provide a unique insight in the evolution of sexual differentiation regulators in insects. This PhD project is part of a larger VICI project, funded by NWO. As such, you will closely collaborate with two other PhD student and Postdoc in the team, working on related questions. As a PhD candidate you will contribute to fundamental science in the context of insect evolutionary developmental biology. In addition, you will participate in cursory teaching of the chairgroup. PhD position in AI-based prediction of protease cleavage and kinetics in protein digestion

Your job Do you want to want to understand protein digestion better? Are you interested in unravelling the specificity of proteases and designing peptide release kinetics using innovative modelling approaches? Do you have strong backgrounds in food/analytical chemistry as well as in data science and modelling? This PhD position might be for you! We are looking for an enthusiastic PhD candidate to investigate the prediction of protease cleavage sites in food proteins and the resulting peptide release kinetics during protein digestion. Protein hydrolysis plays a key role in determining nutritional properties of foods. Yet, it is still largely treated as a black box in nutritional science, since protein digestion and peptide release are difficult to predict, which may hamper utilization of dietary proteins to the full extent. This project aims to understand protein digestion by combining advanced analytical chemistry, including peptide identification and quantification with LC-MS, with data-driven modelling to predict peptide formation and release kinetics during digestion, enabling a better understanding of food digestion as well as rational design of specialized protein hydrolysates for infants, elderly and athletes. As a PhD candidate at Wageningen University & Research, you will predict the actions of the digestive proteases and peptide release during digestion of proteins by AI modelling. A comprehensive experimental dataset will be collected, and kinetic parameters will be determined from the peptide concentrations at different timepoints using untargeted quantitative UHPLC-PDA-ESI-MS. Special attention will be paid to the interplay of different digestive proteases and structural changes in dietary protein that will influence enzyme actions. This will serve as a basis for the modelling approach utilising the amino acid sequences of the substrate and the physico-chemical properties of the constituent amino acids. By determining the amino acids around cleavage sites, we aim to unravel patterns in amino acid sequences that can ground a predictive model for protein hydrolysis. Based on these insights, a predictive tool will be developed for peptides and their concentrations during digestion, starting from only the amino acid sequence of the dietary protein. The Department of Environmental Technology of Wageningen University & Research is looking for a PhD candidate within the research consortium BlueVantage. BlueVantage is a large research program with scientific and societal partners that aims to tackle growing water challenges by finding new ways to reuse water safely and sustainably. To that end, BlueVantage explores new treatment technologies to recover valuable resources from water and to remove persistent organic micropollutants, thereby ensuring a clean water cycle for economy, ecology and society. The research in BlueVantage is divided over different thematic work packages in which a number of PhDs, their supervisors and societal partners together work on the ambitions of BlueVantage. This PhD-position will be positioned in a work package focussed on the next generation of municipal wastewater treatment technologies. The work in this work package will be performed in collaboration with 2 other PhD-candidates, water authorities and technology developers. You will identify strategies for reduction of chemical use in ion exchange by developing mechanistic models and by conducting laboratory experiments.
