Postdoctoral Researcher position in Thymic regeneration and anti cancer immunity

Do you want to contribute to top quality medical research?  We are looking for an ambitious postdoctoral fellow with strong human or preclinical immunology skills to join the Lemarquis group at Karolinska Institutet. Our well-funded program focuses on translational mechanisms and interventions that restore T cell immunity after cancer therapy, transplantation, and aging. Mission Our group studies thymic function, immune reconstitution, and regenerative mechanisms that restore naïve T cell production in humans. Our research integrates lineage tracing preclinical model with advanced cellular immunology with spatial transcriptomics and single-cell multi-omics of human samples to define regenerative circuits to develop actionable therapies. We work closely with clinical cohorts and human tissue resources, and our projects are designed to bridge mechanistic discovery with translational biomarker and therapeutic development. You will take a leading role in ongoing projects addressing novel approaches to enhance thymic function in clinically relevant contexts (e.g. cancer therapies, allo-HCT and chemotherapy). The work includes handling of human and murine models and immune monitoring material, isolation and functional profiling of T cell subsets and/or stromal-associated immune populations, and deep phenotyping using high-parameter flow cytometry. Depending on project needs, you will also generate and analyze bulk and single-cell transcriptomic and epigenetic datasets (e.g., scRNA-seq, scATAC-seq), integrate multi-modal data, and perform in vitro assays (e.g., co-cultures, organoid/ATO-type systems where relevant) and targeted loss-/gain-of-function experiments. As this is a team effort, excellent communication skills and proven ability to work in multidisciplinary teams are essential. The postdoc is expected to drive the project forward, contribute to manuscripts and presentations, and supervise students and junior researchers when needed. Research assistant position in “Molecular mechanisms of neurodegenerative disorders”

PhD fellowship/scholarship Behavior and welfare of year-round grazing cattle: Seasonal variation in social- and foraging behavior

Research area and project description:The research area is animal behaviour and welfare. The aim of the PhD project is to investigate how environmental and management factors affect behaviour and welfare of year‑round grazing cattle in a temperate climate.  Large grazers like cattle and horses play an important role in maintaining and increasing biodiversity in nature areas, and especially year-round grazing is an effective tool. However, managing domestic animals in year-round grazing with minimal human care has led to animal welfare concerns. The aim of this PhD project is to investigate seasonal variation in behaviour and welfare of year‑round grazing cattle in nature areas. It will examine how group composition (homogeneous vs. reproducing herds), area size, vegetation types and forage availability, and possibly supplementary feeding, influence diurnal patterns, social interactions, foraging behaviour, and indicators of positive animal welfare.  The PhD project will include 10 to 12 established year-round grazing cattle groups in Denmark. The PhD candidate will conduct behavioural observations across seasons over two years. Social and foraging behaviour will primarily be recorded using direct observations in the field. This includes locating and following the cattle group, as well as occasional close proximity to the animals. An ethogram including play, social and foraging behaviour will be developed based on literature, pilot-tested and refined prior to data collection. Selected animals will carry GPS units to document movement and area use of the cattle group. Vegetation types and forage availability, as well as the animal’s body condition, will be assessed. The project is observational, meaning that management decisions remain with the livestock owners.  The PhD project will clarify seasonal and diurnal variations in behaviour, identify welfare risks and opportunities, and identify conditions that give the animals opportunities to experience predominantly positive mental states, and to develop competences and resilience, and thus to obtain positive animal welfare.  The PhD project is part of a larger cross-disciplinary project aiming to propose principles for an integrated nature management with year‑round grazing that incorporates considerations for both animal welfare and biodiversity. PhD in engineering of enzyme-catalysed ammonia synthesis

Research area and project description:We are seeking applicants for a 3-year PhD studies in enzyme-catalysed ammonia synthesis, to join us at P2CHEM group. You will become a part of larger project ENGREENIT, in a collaboration with professor Selin Kara, professor Bekir Engin Eser, Professor Shelly D. Minteer (Missouri University of Science and Technology), Astra Zeneca and under full supervision of associate professor Emil Drazevic at Aarhus University. This is a hands-on project, where most of the work is performed in the lab in the glovebox. We will use enzymes delivered/immobilized by the team of professors Selin Kara and Bekir E. Eser and synthesize ammonia under inert atmosphere in batch and continuous flow mode. The main challenge will be to learn to operate the reactor in continuous flow mode. PhD fellowship/scholarship SWEET Transporters as Regulators of Carbon Allocation and Drought Resilience in Tomato

Research area and project description:Ensuring crop productivity under climate change is a major challenge, with drought posing one of the most severe threats to agricultural yield. While much attention has focused on photosynthesis, drought also disrupts the allocation of carbon from source leaves to reproductive organs, often limiting yield before photosynthesis itself, is strongly affected. This PhD project will investigate how SWEET (Sugars Will Eventually be Exported Transporters) regulate carbon partitioning in tomatoes under drought conditions. SWEET transporters mediate sucrose efflux and play a central role in phloem loading and unloading, thereby controlling the distribution of sugars between vegetative and reproductive tissues. Their dynamic regulation under stress suggests that they are key determinants of how plants balance growth and survival during water deficit. The overall aim is to identify SWEET transporters that control carbon allocation to fruits under drought and assess whether targeted manipulation of their expression can sustain yield. The project will combine plant physiology, molecular biology, and functional genomics approaches. Specifically, the project will: (i) quantify drought-induced changes in carbon assimilation, export, and partitioning using physiological, biochemical and metabolic analyses; (ii) identify drought-responsive SWEET genes and evaluate natural variation across tomato genotypes; (iii) functionally characterise candidate genes using CRISPR/Cas9 genome editing. By linking molecular mechanisms of sugar transport with whole-plant physiology, this project will generate fundamental insights into source–sink regulation and provide new strategies for improving drought resilience in tomato and other fruit crops. PhD fellowship/scholarship Bioinformatics of somatic evolution in mammals: DNA damage, mutations and ageing

Research area and project description:The research group of Prof. Mikkel Heide Schierup invites applications for a fully-funded PhD position focused on the computational genomics of somatic evolution in mammals and its consequences for ageing. You will join the Bioinformatics Research Centre (BiRC) at Aarhus University to model and analyse unprecedented, large-scale PacBio HiFi datasets and uncover the evolutionary rules of somatic mutations.  The project is funded by a Novo Nordisk Foundation Distinguished Investigator grant, the project will generate a massive, unique dataset of state-of-the-art PacBio Revio HiFi sequencing data spanning 11 diverse tissues from five mammalian species with vastly different lifespans: humans, marmosets, dogs, mice, and naked mole-rats. It will also include single nuclei transcriptomics data from the same tissue in order to relate to DNA repair gene expression. The primary objective of this PhD project is to develop novel analytical approaches to map the invisible genomic “scars” of DNA damage and mutations with single-molecule accuracy. By tracing these mutational signatures across species, you will contribute to answering the unresolved questions: why do some animals live decades longer than others, and how do our tissues fundamentally age?  The specific projects within this position will be developed jointly by the PhD student and the supervisor. They will be a mixture of methods development and computational analysis, involving the extraction of signals from petabyte-scale data. Some possible projects could be: Expanding mutation calling pipelines to automatically process massive genomic files and detect complex structural variants, de novo microsatellite events, and transpositions. Identify the determinants of different types of DNA damage and how these are differentially repaired by cell repair systems Designing statistical likelihood-based algorithms to classify single sequence reads to specific cell types (e.g., neurons vs. glia) based on complex CpG methylation patterns. Developing and training transformer-based genomic foundation models to infer single-strand DNA damage (such as oxidation, cross-linking, and deamination) directly from HiFi sequencing kinetics. An external research stay of approximately 4 months at INRAE, Rennes in France is a mandatory part of this PhD fellowship position. You will work in close collaboration with experienced researchers and technicians and will take part in the supervision of student projects. Recruitment of Research Assistant/Microbiologist

Infectious diseases caused by bacterial, viral and parasitic pathogens, including those that are antimicrobial resistant, constitute one of the biggest threats to human and planetary health. The Genomic Epidemiology group at the DTU National Food Institute at DTU is together with partners at University of Copenhagen, Statens Serum Institut and globally developing GPAP – a novel online free for use platform for analysis and sharing of genomic data for all pathogens infecting animals, humans and plants. To do this we shall offer a broad range of online bioinformatic pipelines for analyzing bacterial, parasitic, fungal and viral genomes and metagenomes. These pipelines must be based on curated databases of relevant, taxa, genes and mutations. Furthermore, they should be tested using microbial data prior to being launched. We are seeking a candidate for a vacant position to provide research assistance in microbiology to maintain, develop and test our different databases and provide ad hoc assistance with microbial analyses. The tasks will include classical microbiology, curation of databases and classical bioinformatics methods.  The research assistant will be affiliated with the Genomic Epidemiology Research Group, which combines expertise in conventional and molecular microbiology with epidemiology and bioinformatics.
