The Division of Clinical Physiology is now seeking a postdoctoral researcher for a fixed-term (full-time) position for approximately 7 months. Your mission Currently there are over 12 million cancer survivors in Europe alone and numbers are still increasing, many cancer survivors suffer from persistent disease and treatment related side effects. We and others have shown that physical activity after a cancer diagnosis leads to maintained physical functioning and quality of life. In addition, epidemiological and animal-model based evidence support the role of exercise to enhance therapeutic efficacy, reduce recurrence and improve survival. In a recent publication, we showed that the immune system, and especially CD8+ T-cells, are instrumental for the anti-neoplastic effects of exercise. The project is part of a HEU supported exercise intervention RCT for patients with cancer. Specifically, the focus of the project will be on linking exercise induced changes in immune function to side effects, disease progression and therapeutic response. To accomplish this, practical flow cytometry and omics analyses will be combined with computer based and prediction machine learning models. The applicant will have access to RCT data, state of the art human exercise facilities, and preclinical labs in an innovative and translational environment. Short running title of project: mTORC1 signalling in insulin resistant human skeletal muscle Research Project: “Mechanistic dysregulation of insulin responsive mTORC1 signalling in insulin resistant human skeletal muscle” Insulin resistance in skeletal muscle is a core defect in type 2 diabetes, resulting in reduced glucose disposal and hyperglycaemia. Insulin resistance is also linked to altered muscle remodelling, reduced metabolic flexibility, and impaired adaptation to diet and exercise. We have recently taken an unbiased approach to deconvolute insulin signalling in skeletal muscle. Specifically, we  applied deep proteomics and phosphoproteomics in human skeletal muscle during fasting and during hyperinsulinaemic euglycaemic clamps in a large, well phenotyped cohort across the insulin sensitivity spectrum. Strikingly, a key and unexpected pattern emerged. Several insulin-stimulated mTORC1 substrates tracked tightly with insulin sensitivity, whereas many AKT substrates remained insulin responsive even in insulin resistant muscle (Cell, 2025). This points to selective uncoupling of insulin signalling to mTORC1 rather than global proximal insulin signalling failure. Thus the aim of this post-doctoral project is to Define an insulin responsive mTORC1 signature in human skeletal muscle across insulin sensitivity. Identify upstream regulators reducing mTORC1 signalling in insulin resistance Test causality in primary human skeletal muscle cells from insulin sensitive and insulin resistant donors. mTORC1 is a central integrator of insulin, nutrients, growth factors, energy status, and cellular stress. It controls translation initiation, ribosomal biogenesis, autophagy, and aspects of intermediary metabolism. In skeletal muscle, mTORC1 also contributes to protein turnover and thus to muscle quality and function. In insulin resistant states, mTORC1 may be altered in two nonexclusive ways. First, insulin may fail to engage mTORC1 due to impaired coupling between AKT and the TSC complex, altered RPTOR based scaffolding, or altered localisation of the complex. Second, stress and nutrient sensing inputs may dominate over insulin input, shifting the operating point of the pathway. In vivo data from human studies that resolve these possibilities are scarce. One of mTOR’s key roles is to regulate protein synthesis. Interestingly we have recently identified reduced expression of TMEM9-AS1 in skeletal muscle from people with type 2 diabetes, a lncRNA that appears necessary for adequate protein synthesis. Key responsibilities of the selected applicant:  Plan, manage and conduct an agreed academic research project and associated activities. Test hypotheses and analyse scientific data from a variety of sources, reviewing and refining working hypotheses as appropriate. Develop research questions, analyse detailed and complex qualitative and/or quantitative data from a variety of sources, and contribute original ideas for new research projects. Coordinate multiple aspects of work to deliver novel research data in accordance with established timelines set between you and the Principal Investigator. PhD position in AI for pan cancer therapy resistance

The research group The Translational embryonal neural tumor research laboratory is located at BioClinicum in Stockholm and affiliated with the Division of Pediatric Oncology and Pediatric Surgery, Dept of Women’s and Children’s Health, Karolinska Institutet. The Baryawno laboratory consists of 2 Ph.D. students and a postdoc, and is part of a group constellation consisting of professor Per Kogner, associate professor John Inge Johnsen and associate professor Malin Wickström. The group consists of a total of 12 Ph.D. students and postdoctoral fellows. The focus of our research is to increase our biological understanding of the embryonal tumor neuroblastoma, to develop new therapies leading to better survival, less side effects and increased quality of life. We are applying basic, translational and clinical approaches in our research including, single cell technologies, bioinformatics, immunology and molecular biology as well as functional analysis and development of preclinical animal- and in vitro-models. Over the past year the group has invested heavily in computational and AI‑driven research, and the present position is part of that strategic direction. The doctoral student project and the duties of the doctoral student The PhD project will develop and apply state‑of‑the‑art machine‑learning and deep‑learning frameworks that integrate molecular, histopathological and clinical data to address two of the most pressing problems in cancer care: therapy resistance and metastasis. The thesis is organised in three complementary sub‑studies: Pan‑cancer therapy resistance. Representation learning across large pharmacogenomic, transcriptomic and clinical datasets to identify recurrent programmes of treatment failure in adult cancers, and to nominate intervention points amenable to therapeutic targeting. Pan‑cancer metastasis. Contribution to multimodal AI models that predict metastatic risk and trajectory from molecular and clinical features across cancer types, building on ongoing pipelines in the group. Pan‑pediatric oncology foundation model. Pre‑training a foundation model on bulk whole‑genome sequencing, whole‑transcriptome, methylation and digital histopathology data across pediatric solid tumours, and fine‑tuning it for therapy‑response prediction. The doctoral candidate will be primarily supervised by Dr Ninib Baryawno and Francisco J. Peña, machine learning expert (KTH Royal Institute of Technology). Postdoctoral Researcher position in the metabolomic epidemiology

Do you want to contribute to improving human health? Asthma is among the most common chronic diseases with an estimated 339 million cases worldwide, resulting in over 250,000 deaths each year. A major challenge is that “asthma” is an umbrella diagnosis for obstructive airway diseases with variable clinical presentations (phenotypes) and distinct mechanistic pathways (endotypes). There is a need to identify the fundamental biochemical dysregulations (metabotypes) associated with the etiology and pathophysiology of asthma in order to improve quality of life for individuals with asthma. Division The Unit of Integrative Metabolomics in the Institute of Environmental Medicine (IMM) consists of multiple researchers focused on the use of metabolomics to perform molecular phenotyping of individuals in response to disease or environmental stressors. These efforts are combined with integrative modeling to identify biochemical pathways associated with specific disease sub-phenotypes towards the goals of 1) understanding the etiology of disease processes & 2) identifying markers of the onset as well as resolution of system-based stress. The Unit is housed in the Biomedicum building at the Karolinska Institute in a new purpose-built mass spectrometry facility. The Unit includes multiple mass spectrometers and the associated sample processing equipment as well as dedicated wet and dry laboratory space. Duties We have an opening for an individual wishing to join a multidisciplinary team aimed to understand the biochemical dysregulations that drive the development of asthma and other inflammatory lung diseases. Towards that end, the successful applicant will take the lead in analyzing multiple projects that involve integrating metabolomics and lipidomics data with other omics (e.g., proteomics, transcriptomics) as well as clinical phenotyping data. The primary challenge will be to identify the key molecular drivers of the different sub-types of asthma. Much of the work will involve the use of metabolomics data from multiple intervention trials to investigate the use of biologics to treat asthma. The overarching aim is to use the findings to develop diagnostic tests for identifying molecular sub-phenotypes of asthma. Your profile We are looking for highly motivated candidates with a Ph.D. in metabolomics, epidemiology, data science, or statistics – or who can demonstrate via publications the acquisition of the necessary experience. Your mission This project aims to generate a spatially resolved map of mitochondrial functions, network organization, and dynamics in a 3D model of Alzheimer’s disease. Our ambition is to identify key events that regulate and precede mitochondrial decay during neurodegeneration. The project combines 2D and 3D cell culture systems, confocal and super-resolution live imaging microscopy, high-resolution respirometry, and deep learning-based image analysis. You will be involved in experimental work, data analysis, supervision of junior researchers, and grant writing, while contributing to the collaborative scientific environment of the group. Your profile We are seeking a highly motivated and team-oriented postdoctoral researcher with a background in neuroscience and a strong interest in mitochondrial biology. The successful candidate must have documented experience in advanced fluorescence imaging, including confocal and/or super-resolution microscopy of mitochondria and other relevant organelles such as lipid droplets and lysosomes. Experience with primary neural cultures, brain organoid systems, and image analysis is essential. Strong computational and coding skills are also essential, particularly for microscopy image analysis and handling large datasets. Proficiency in programming languages such as Python or R is expected, and experience with deep learning–based image analysis approaches is highly desirable. The candidate is expected to work independently, perform experiments and data analysis, and actively contribute to the scientific development of the group. Postdoctoral Researcher position in regulatory genomics in neuroscience

Division Our lab is interested in stimulating regeneration in the mammalian central nervous system (CNS). We aim to uncover the principles of gene expression regulation during development and repurpose them for regeneration. We use a multidisciplinary approach that involves glial biology, genomics, molecular engineering and animal models of disease. In recent work, we recently discovered a latent regenerative potential in adult spinal cord stem cells using single cell multiomics and designed a targeted intervention to elicit such potential (Llorens-Bobadilla et al. Science 2020). In parallel, we also develop novel technologies for spatially-resolved multiomics (Llorens-Bobadilla et al. Nature Biotech 2023) and sequence to function genomics modeling to interrogate and specifically perturb injury-induced programmes (Zamboni et al. Nature Neurosci. 2026). The current projects aim at using computational modelling of multiomic single cell and spatial genomics datasets, to uncover principles of gene expression regulation during CNS injury and repurpose them for regeneration using synthetic genomics. The candidate will integrate large-scale transcriptomic and epigenomic datasets across species with state-of-the-art deep learning models to link sequence to function, supporting the design of regenerative therapies in the nervous system. The successful candidate will interact with experimentalists to combine data-driven analysis with subsequent in vivo perturbations. Your profile We are looking for a highly motivated, self-driven computational biologist with a strong track record and relevant experience from PhD and/or previous postdoctoral work. Research assistant position in Spatial Multi-omics and Translational Developmental Biology

You will work at the interface of developmental biology, disease modelling, regeneration, and spatial multiomics methods development, helping to understand how genetic perturbations alter organ development, tissue architecture and cellular identity. The position offers the opportunity to contribute to projects focused on inner-ear development, regeneration and disease-relevant tissue remodelling. You will work closely with experimentalists, computational biologists, core facilities and clinical collaborators, and contribute to the development and application of state-of-the-art single-cell, spatial and multimodal technologies. Your mission You will contribute experimentally and computationally to projects aiming to understand how developing organs acquire their correct cellular identities and architectures, and how these processes are altered in congenital disease, injury, aging and regeneration. Key duties include:  Processing, quality control and analysis of spatial transcriptomics, imaging-based transcriptomics, single-cell/single-nuclei RNA-seq, and possibly mass spectrometry, mass spectrometry imaging and related datasets.  Contributing to developing new spatial and single-cell/single-nuclei multi-omics approaches that connect tissue morphology, gene expression and molecular phenotypes, including integration of spatial transcriptomics with lineage tracing and potentially mass-spectrometry-based readouts.
