Read about Umeå university as a workplace We are reqruiting a full time post-doc to the department och diagnostics and intervention for a period of 2 years to work in a multi-professional international team with automatization of radiotherapy treatment planning. Description of the project The project aims to develop methods for automated dose planning in radiotherapy with the goal of enabling fully adaptive radiotherapy. The work is based on deep learning, where models are trained on generated or clinical data. The project is carried out in interdisciplinary collaboration with several senior researchers, doctoral students, and in close cooperation with a research group in Vienna. Ph.D position with focus in ‘small proteins in tomato flower development’

The Department of Plant Physiology (Umeå University, Umeå Plant Science Centre, Sweden) invites applicants for PhD positions in plant science. Project description This doctoral project investigates the molecular mechanisms that govern plant development, with a particular focus on symmetry breaking processes in tomato flowers. Symmetry breaking is a fundamental biological phenomenon in which initially symmetrical structures transform into complex and specialized forms. This process is essential for the development of multicellular organisms and plays a key role in shaping the remarkable diversity observed across plant and animal species. The project combines experimental and computational approaches, making use of advanced techniques such as genomics, proteomics, genome editing and protein engineering. A central aim will be to identify and characterize the molecular regulators, including microproteins, that control flower development. The PhD student will work at the interface of live cell imaging, mathematical modelling, and functional genomics, receiving experimentally testable predictions generated by state-of-the-art predictive models. These predictions will be rigorously validated using advanced molecular tools and genome engineering approaches to uncover the regulatory mechanisms underlying development. Eligibility To fulfil the general entry requirements, the applicant must have qualifications equivalent to a completed degree at advanced level (second-cycle), or completed course requirements of at least 240 ECTS credits including at least 60 ECTS credits at advanced level, or has otherwise acquired essentially equivalent knowledge within Sweden or abroad. The faculty board may, in the case of a specific applicant, consent to an exemption from the general entry requirements if there are special reasons to do so. (cf. Higher Education Ordinance) To fulfil the specific entry requirements to be admitted to doctoral studies at in Plant Science, the successful candidate must have completed 90 ECTS in Biology or other subjects relevant to the research area, such as Chemistry, Physics, or Computer Science. Of these, at least 15 ECTS have to be in a subject directly relevant to the research topic and at least 15 ECTS from an individual project course. Good knowledge of English, both written and spoken, is also required. Familiarity with fundamental molecular biology techniques, such as PCR, DNA and RNA isolation, and protein biochemistry, is highly advantageous. Research description This project builds conceptually on our earlier work on community and ecosystem processes across elevational gradients in mountains (https://www.nature.com/articles/nature21027). Following from that work, and to better understand the mechanisms involved, about a decade ago we (together with a dedicated group of international collaborators) have set up a globally distributed experiment on mountains around the world (i.e., the WaRM experiment: https://onlinelibrary.wiley.com/doi/10.1002/ece3.9396), eight sites of which are still ongoing, in Swtizerland, France, Greenland, China, the USA, Canada, New Zealand and Argentina. In brief, at each of these locations the experiment consists of a full factorial design of three factors: elevation (high or low) × experimental warming (i.e., with or without open-top chambers) × manipulation of dominant plant species (removed or not removed). These treatments have been maintained throughout the course of the experiment and are still ongoing. The postdoctoral researcher will, in collaboration with the project leads and local collaborators, decide on a series of measurements to be performed across the WaRM experimental plots in the eight countries. These measurements should aim to best inform on how community and ecosystem properties, and aboveground-belowground linkages, are impacted by the three factors and their interactions, and whether or not these impacts operate in similar or different ways in mountains around the world. The postdoctoral researcher will coordinate these measurements and necessary samplings across the eight sites, and travel to the majority of them to guide these activities. They will also lead the analysis of the resulting data and the writing of manuscripts targeted at major journals. The research will be generously funded through a 5-year grant from the Wallenberg Scholars award scheme. The Postdoc will work with Prof. David Wardle (Umeå University), and key collaborators will include Dr. Maja Sundqvist (Swedish University of Agricultural Sciences) and Profs. Aimee Classen and Nate Sanders (both at the University of Michigan). Qualifications To be appointed under the postdoctoral agreement, the postdoctoral fellow is required to have completed a doctoral degree or a foreign degree deemed equivalent to a doctoral degree. Work assignments Your main tasks will be to analyse and compile data and video material from a random sample of Swedish dog owners. The long‑term goal is to create a more complete picture of the Swedish dog population – including personality types in both dogs and owners, and how these relate to each other. In the long run, the results may provide knowledge relevant to breeders, rehoming organisations and dog owners, with the aim of improving the quality of life and welfare of dogs and their owners. Subject area Marine geology Subject area description The postdoc will join an international and interdisciplinary team of researchers specialized in benthic foraminifera and sediment biogeochemistry from Sweden, France (LPG University of Angers) and Germany (University of Hamburg) and will be employed in project “FAME: Fjord Alien Microeukaryotes – New Drivers of Ecosystem Functioning?” funded by the Swedish Research Council (VR). Knowledge on marine alien and invasive species is highly biased towards larger organisms, most of which may impact ecosystems negatively. In contrast, hidden invaders (e.g. microbial eukaryotes such as foraminifera) may provide beneficial ecosystem functions i.e. carbon mineralization and nutrient removal. Project FAME aims to define contribution of invasive foraminifera, Nonionellasp. T1, to fjord nitrogen (N) and phosphorus (P) cycling, and identify their impact on fjord biodiversity. We seek to employ a 2-year postdoc with a strong background in living benthic foraminifera and/or marine biogeochemistry to improve our understanding of the role of invasive microeukaryotes in fjord nitrogen and phosphorus cycling. Duties The position involves the following tasks: Independently plan and perform fieldwork, labwork and analyses. Analyse sediment for living (CTG-labelled) benthic foraminifera and quantify their densities by using epifluorescent microscopy. Perform nutrient (nitrate and phosphate) analyses in sediment porewater by using centrifugation and 2D-gels. Analyse intracellular nitrate storage of foraminifera (by chemoluminescence and biovolume calculation) and measure foraminifera denitrification rates. Analyse intracellular phosphate storage (by colorimetric analysis) and evaluate the authigenic P-phases to define potential foraminifera contribution to sedimentary P-sink. Analyse presence of apatite in dead foraminifera shells. Communicate and collaborate with other project members to analyse data, present project findings at international conferences, and produce scientific papers. In Europe alone, an estimated 25,000 deaths are attributed annually to resistant bacterial infections. The spread of AMR is catalyzed by misuse and overuse of antibiotics, but also by changing societal and environmental conditions—including frequent travel, climate change, and aging demographics. Conventional culture-based diagnostics, while reliable, are slow and may not yield actionable information for critical clinical decisions, especially in acute and chronic care settings. Reducing diagnostic turnaround and increasing the resolution of pathogen identification and resistance profiling are crucial for minimizing mortality, suffering, and healthcare expenditures. Thus, disruptive methodological frameworks—anchored in molecular and structural biology, high-resolution mass spectrometry, and advanced bioinformatic approaches—are urgently needed. The primary aim of this PhD project is to advance the clinical diagnostics of infectious diseases by developing molecular tools and biosensor technologies that detect bacterial pathogens and antimicrobial resistance directly from patient samples. This work seeks to accelerate the identification and characterization of key biomarkers through genomics, mass spectrometry-based proteomics, and bioinformatics analyses. We are now looking for a candidate with relevant background within the subject area, for example experience with Risk‑Group 2 bacterial pathogens (cultivation, isolation and safe handling), plus molecular biology skills in genomics and proteomics, including optimised genomic DNA extraction for NGS and workflows for peptide‑ and protein-based proteotyping. Moreover, experience in bacterial genome sequencing with short‑ and long‑read platforms, downstream genome assembly and annotation is an asset, as is integrating mass‑spectrometry‑based peptide data with genome sequences to identify antimicrobial‑resistance and virulence biomarkers. The PhD student will work in the group of Roger Karlsson at the University of Gothenburg (UGOT), Institute of Biomedicine, Department of Infectious Diseases, and in close collaboration with PhD students in the BUG-ID project and with clinicians at Sahlgrenska University Hospital, Department of Clinical Microbiology. The method of choice for studying the surface of pathogens will be Lipid-based Protein Immobilization (LPI) (developed by Nanoxis Consulting AB), which has been successfully used to perform surface shaving of intact bacteria. Admission and employment  Once you have been admitted to doctoral studies, you will be employed as a doctoral student at the University of Gothenburg. The provisions for employment as a doctoral student can be found in ordinance SFS 1993:100. Initial employment as a doctoral student may apply for a maximum of one year, and may be renewed by a maximum of two years at a time. A doctoral student may be employed as a doctoral student for a maximum of eight years, but the total period of employment may not be longer than the equivalent of full-time education at doctoral level for four years. Postdoctoral fellow on host-microbiome interactions in human liver diseases

About the position Do you want to work as a postdoctoral fellow in research on host-microbiome interactions in human liver disease in the context of an ERC consolidator grant? One position is available as Postdoctoral fellow (SKO 1352) – a 3-year engagement – at Research Institute of Internal Medicine at Institute of Clinical Medicine, funded by University of Oslo. Research Institute of Internal Medicine consists of 6 research groups, and a total of about 60 employees. The research profile of the Institute is to combine clinical medicine and molecular biology to establish a bridge between bench and bedside. This is of utmost importance to exploit in clinical medicine the recent development in immunology, biochemistry and molecular biology with the ambitious aim to develop novel treatment modalities and new diagnostic tools. Integrated in the institute is the Norwegian PSC Research Center (NoPSC), which is a world-leading center dedicated to research on the chronic liver disease primary sclerosing cholangitis (PSC). Several features make PSC an intriguing model disease; more than 80% of the patients have inflammatory bowel disease, for which the link with the biliary inflammation is poorly known, and the disease may recur after liver transplantation. The center comprises three research groups covering all aspects of research related to primary sclerosing cholangitis, from basic genomic and experimental studies to clinical research and clinical trials. More about the position We are now seeking a skilled and ambitious co-worker to take on challenging projects in the context of the European Research Council (ERC) Consolidator Grant “FatVersusBile”, which focuses on how the gut drives liver health in humans and mice, in particular in the setting of inflammatory bowel disease. The subprojects in this 3-year postdoctoral position will use exciting in vivo gnotobiotic models as a discovery tool to define the microbial contribution to and interaction between chronic inflammatory and steatotic hepatobiliary diseases. New leads will be pursued using in vivo and in vitro experiments (including the use of organoid systems) as well as validation in human materials, with the aim of identifying potential mechanisms and their clinical relevance. The research group, led by Prof. Johannes Hov, has over the last decade established a strong clinical and translational microbiome research environment with access to a wide range of tools including metagenomics, mouse models and a germ-free animal facility. The group has recently successfully completed the ERC Starting Grant project “StopAutoimmunity”, which has led to several important discoveries. With the new ideas in “FatVersusBile” we aim to move one step further to understand gut factors driving liver health and how they can be manipulated. Your main tasks will be The work tasks will involve planning and execution of animal experiments and lab work including microbiology, flow cytometry and cell cultures. The Camuñas-Soler lab is part of SciLifeLab and WCMTM and maintains an active network of international collaborators in academia and industry. Subject area Single-cell genomics and functional imaging of kidney epithelial injury Subject area description The project aims to develop and apply novel experimental methods to study functional heterogeneity in proximal tubular epithelial cells (PTECs) during kidney injury. By combining direct measurements of albumin reabsorption with single-cell transcriptomics, the project seeks to identify molecular programs underlying epithelial dysfunction and to discover targetable pathways relevant to kidney disease. Duties The successful candidate will lead experimental work across multiple PTEC injury models, including toxic, metabolic, inflammatory, and hypoxia–reoxygenation stress. Key tasks include functional uptake assays using fluorescently labelled albumin, cell and tissue imaging, preparation of single-cell RNA sequencing libraries, data generation from primary human PTECs and acute kidney slices, and close collaboration with computational researchers for downstream analysis. Validation of candidate pathways in tissue slices will be an additional component of the work.
