Department of Molecular Medicine and Surgery The Department of Molecular Medicine and Surgery (MMK) carries out both preclinical and clinical research within numerous fields. Linked to the Department are approximately 450 researchers, postgraduate students, teachers and technical and administrative staff and we currently have about 150 PhD students. The Department is conducting undergraduate courses for medical, biomedical and biomedical laboratory students. The research group The prospective PhD candidate will be recruited to the group Translational Vascular Medicine led by Assoc Prof Ljubica Matic, MSc, PhD, who will also act as the main supervisor for the student. This Team is integrated within the large Vascular Surgery research Unit, at the Department of Molecular Medicine and Surgery (MMK), KI, which is dedicated to translational and clinical research on vascular diseases and pathological vascular conditions in general. The group Translational Vascular Medicine is specialized in mechanisms underlying atherosclerosis and vascular injury. This Unit is situated at the BioClinicum building, in the KI North Campus, it belongs also to the Center for Molecular Medicine and gathers about 15 other PhD students, postdocs, technical and administrative staff. The vascular diseases and conditions addressed in the broader research context of the Vascular Surgery Unit are atherosclerosis, aortic aneurysms, peripheral arterial disease (PAD) as well as restenosis after vascular interventions. Altogether these conditions contribute to the high overall cardiovascular mortality, dominated by complications of atherosclerosis such as myocardial infarction or stroke. To better understand the development and progression of vascular disease, over the past decades we have, together with the Vascular Surgery Clinic, Karolinska Hospital, assembled several large biobanks of human and murine vascular tissues and patient data. Our platform enables large-scale, multi-variate and multi-modal analyses of genes, proteins and metabolites expression from vascular lesions and blood, combined with genetic, clinical/epidemiological and imaging parameters from patients. We also perform in depth functional studies in animal and cell culture models of vascular injury and disease. The doctoral student project and the duties of the doctoral student The overall goal of this doctoral project is to develop essential knowledge about the differences and commonalities in mechanisms, clinical features and outcomes comparing patients with carotid, cerebral and lower limb arterial disease. Vascular Surgery at Karolinska treats the highest volume of PAD patients in Sweden and has all routines, knowledge and infrastructure for ethical permit writing, clinical sampling, human material and data biobanking with GDPR-compliant procedures, etc. already in place, which will also be part of this doctoral student training. It is anticipated that the insights from this project will be the key for future developments of effective translational tools for risk prediction and personalized medicine in PAD. With respect to research, the projects that constitute this doctoral training will involve bioinformatic analyses of human omics data, biostatistics and clinical data analyses, epidemiological data and outcome modelling using AI-assisted algorithms, as well as multi-modal data integrations. An established data infrastructure with expertise and computational pipelines for these analyses are already present in the group and the student will have support from senior researchers permanently employed in the group. Our group also runs the histological core facility and has the necessary expertise for systematic, large-scale stainings of biobanked tissues with detailed histopathological analyses, which will be an important experimental part of the project. The project holds translational potential in opening new opportunities for improved treatment of patients with peripheral arterial disease, but also carries considerable novelty in the research field. The postdoctoral researcher will independently pursue a main project and will be involved in collaborative efforts on other research projects within the group. The ongoing projects in the group include the organization and regulation of the mitochondrial genome, mechanisms controlling mitochondrial gene expression and maintenance, the role of mitochondria in ageing, and how mitochondrial dysfunction cause mitochondrial disease phenotypes and contributes to metabolic disorders, immune responses and cancer. The work will employ biochemical, molecular and cell biological approaches, various omics technologies, and advanced genetic models. Assistant professor position in Data driven cell and molecular biology

Subject description The subject covers the development and use of data-driven methods relying on machine learning or other computational techniques, within cell and molecular biology. The specific focus is on development and application of methods for analysis of cellular and molecular biology data, primarily omics data, such as bulk and single-cell data, spatially resolved data and mass spectrometry data, but also image and phenotype data or epigenetic data. The goal is both to develop new computational methods for analysis of data from existing experimental methods, and to develop computational methods that lay the ground for novel experimental techniques for producing omics data. Duties The duties include creating a research activity of highest international standard within the subject field, to develop and strengthen the department’s activities within method development for machine learning-based computational biology. The duties also include supervision of PhD students and postdocs, and teaching at basic, advanced and research level. The Assistant Professor is expected to contribute to teaching and program and course development in bioinformatics, data visualization, machine learning, biological statistics, and statistical and computational modeling of biological systems. The doctoral student project and the duties of the doctoral student Mitochondria are essential organelles in all eukaryotes, providing the host cell with energy as well as diverse metabolic capacities. In humans, encodes thirteen polypeptides of the OXPHOS complexes, all of which are synthesised in the mitochondrial matrix by a process that requires the collaboration of more than one hundred nuclear-encoded proteins imported into the mitochondrion from the cytosol. Defects in mitochondrial DNA, or the apparatus required for its expression, cause OXPHOS deficiencies – a group of debilitating conditions that are amongst the most common inherited human diseases. As we lack basic information on the mechanisms mitochondria use to generate polypeptides, how defects in these processes contribute to human pathologies is still poorly understood. The objective of our research is to better understand how mitochondrial translation machinery is assembled and how it functions in response to different environmental signals. The successful candidate will employ cutting-edge technologies, including genetic modification, proteomics and cryo-EM to study these processes. PhD position in clinical epidemiology with a focus on prediction of future liver disease

The research group Chronic liver disease is a rapidly growing global health problem and an increasingly important cause of morbidity and mortality. A central challenge in hepatology is identifying individuals at risk of developing advanced liver disease before irreversible damage occurs. The Hagström research group at the Department of Medicine, Huddinge, conducts internationally recognized research in clinical and population-based epidemiology of liver disease, with a particular focus on steatotic liver disease and its metabolic risk factors. Our work combines clinical cohorts, large-scale epidemiological data, and advanced statistical modeling to improve prediction of disease progression and long-term outcomes. As a doctoral student in our group, you will work in an interdisciplinary environment that includes clinicians, epidemiologists, biostatisticians and data scientists. The project will focus on identifying clinical and metabolic markers that can predict progression from early metabolic dysfunction to advanced liver disease, including cirrhosis and liver failure. Key research areas include: Investigating whether routine clinical biomarkers can predict long-term risk of advanced liver disease in individuals with metabolic risk factors such as obesity and type 2 diabetes. Studying the interaction between metabolic dysfunction and alcohol consumption in determining the risk of severe liver disease. Developing and evaluating risk prediction models for future liver-related outcomes using data from primary care cohorts, diabetes cohorts and national health registers. Through these projects, the doctoral student will contribute to improving our understanding of who develops advanced liver disease and why, with the long-term goal of informing screening strategies and preventive interventions. The doctoral student will primarily work with epidemiological study design, statistical modeling, and analysis of large-scale health data, and will also participate in scientific writing and presentation of research findings. The newly founded Cryptosporidium lab at the Institute of Parasitology focuses on the genetic and transcriptomic basis of parasite virulence and persistence in Cryptosporidium and is committed to inclusive mentoring and supportive lab culture. We are looking for a highly qualified and creative postdoctoral fellow to investigate virulence and persistence in the apicomplexan parasite Cryptosporidium. The aim of the project is to compare infection between phenotypically different strains in mice on a single cell level and analyse differences between parasites and infected host cells. The postdoc will use bulk and single cell RNAseq approaches followed by experimental studies for validation. It is a multifaceted project that allows the postdoc to dive into an open field of discovery and to learn a broad spectrum of techniques, ranging from bioinformatics and genetic engineering to molecular biology and immunology. Postdoctoral Researcher in the Deep Hearing Lab

The Deep Hearing Lab is a multinational group of researchers who study the perception of sound. Our research aims to better understand and to alleviate the difficulties that people with hearing loss face in everyday situations, particularly those that involve speech communication in noisy environments and for people who use cochlear implants or hearing aids to hear. For this role we are seeking a highly motivated, collaborative and independent postdoctoral researcher to work with us to develop new computational methods for improving cochlear implant stimulation strategies. This role will be embedded in an interdisciplinary environment comprising auditory scientists, clinicians and audiology experts in Zurich, and involve direct collaboration with our international partners in Cambridge, Paris, Oldenburg and Boston. The successful candidate will focus on the implementation of computational simulation models of neural processes during auditory perception, the integration of existing simulation tools and the development of novel optimisation frameworks using artificial intelligence and deep learning. The goal is to improve sound perception with cochlear implants through the combination of computer simulations with AI-based optimisation. The multidisciplinary and innovative nature of the research provides many opportunities for development. Post-Doctoral Research in Comparative Fungal Genomics and Transposon Diversity

Project background Horizontal gene transfer (HGT) enables the spread of pathogenicity genes between microbes and can therefore drive the emergence of novel diseases. In pathogenic fungi, an emerging global threat to both humans and our crops, the mechanisms that facilitate HGT remain unknown. Recent work has uncovered a novel group of giant transposons called Starships, which have moved virulence, metal tolerance and other fitness associated genes horizontally between fungal species. This post-doctoral positions is focused on the plant pathogenic fungi, Bipolaris sorokiniana, Parastagonospora nodorum and Pyrenophora tritici-repent is that all carry the fungal virulence gene ToxA, which is nested inside a smaller passenger transposon called ToxTA. This transposon has been captured independently by two different Starship transposons, Sanctuary and Horizon with evidence of other captures in other fungal species. We seek to understand the evolutionary history and horizontal transfer of the ToxTA transposon in natural populations of all fungal species in which it is found. This includes over 300 publicly accessible genomes as well as several dozen long-read assemblies from the lab’s internal collection. This position aims to synthesise all available information from these natural fungal isolates to build hypotheses for which genetic features are essential for horizontal transfer.
