Position of Research assistant in cancer immunology

Do you want to contribute to top quality medical research? Right now there are 1 to 2 research assistant positions available in the intersection of immunology, cancer, and spatial transcriptomics, with the ultimate goal to understand tumor-associated B cell responses and harness these for therapy. The group led by Camilla Engblom  recently developed a method to study B cells and B cell receptors within their tissue microenvironment using spatial transcriptomics. The candidate will contribute to cutting-edge research in spatially resolving immune responses during tumor progression and anti-cancer therapy. Your mission We are seeking 1-2 research assistants in cancer immunology. The main duties include: Interrogate tumor-associated B cell responses in cancer Perform immunofluorescence, flowcytometry, spatial transcriptomics, cell culture and/or spatial VDJ Perform analysis of spatial B cell repertoires using R Help with lab management The applicant will work in close collaboration with PhD students, postdocs, and researchers. The applicant is expected to be highly engaged, independent, curious, and a team player Your profile Our group has an opening for one to two highly creative and motivated research assistants. We are looking for a candidate with proficiency and documented research experience particularly in B cell cancer immunology. The candidate should have at least a bachelor’s degree in the relevant field. The following are considered strong merits: documented experience with spatial transcriptomics (Visium), flowcytometry, cell culture, tissue sectioning, antibody-based studies, immunofluorescence, and/or analysis of B cell repertoire (including Spatial VDJ), and spatial data using R. The candidate is expected to work with pre-clinical and clinical samples. The position will require independent work as well as extensive collaboration with other experimental groups. Fluency in both oral and written English is necessary. Documented ability to analyze and present results orally and written is important. Using established and newly developed algorithms, we map B cell evolution within tissues, including class switching and somatic hypermutation, and identify putative candidate tumor-regulatory antibody sequences for functional testing. In addition to the groups focus area, our research group has national and international collaborative projects within host-microbe interactions, vaccine research, technological development, and mucosal immunology. Position of Research assistant in adipose tissue and vessel sectioning

You are welcomed to join a young, dynamic research group working translationally to understand adipose tissue lipid storage and metabolism in the context of metabolic disease. As a part of a well-established larger network of researchers in metabolism and cardiovascular disease we focus on identifying early disease mechanisms and novel therapeutic targets, taking discoveries from human 3D cell systems to in vivo work in rodent disease models. Your mission The Research Assistant position focuses on assisting ongoing projects by performing frozen and paraffin sectioning of white adipose tissue and macrovascular samples from both animal models and patient samples, staining these samples as well as helping with bioinformatic analyses and documenting and presenting of the data. In addition, the research assistant will help with the analysis of transgenic mouse phenotypes and lipid metabolism, including tissue harvest, imbedding and staining and preforming functional assays for fatty acid uptake and release. As an RA, you will be an integrated part of the group, working closely with PhD students and postdocs in the group, learning new techniques, participating in lab meetings and group activities, and presenting and discussing your results with colleagues. Your profile The Research Assistant should have a finished or soon to be finished master’s degree in molecular biology or Life science technology or similar. He/she should already have solid and demonstratable experience in sectioning of aortic root samples as well as subsequent staining for lipid or with immunofluorescence and quantification of lipid accumulation and/or atherosclerotic lesions, which are required skills for this position. Extra merit is given to applicants with also prior extensive knowledge of omics analysis, including single-cell and bulk RNA-seq. He/she should also have experience in cell culture, qPCR, western blot, ELISA and flow cytometry. The Research Assistant should be able to work quite independently in the lab and be confident in using R and Python for bioinformatics, ImageJ or Qupath for image analyses and Prism for statistics and data plotting. Postdoctoral Fellow position in Brain Morphology and Behaviour Evolution

Project description The aim of the project is to investigate the evolutionary relationships between variation in brain morphology and behavioral variation at the intra-species level. To do this, the project will use three already established artificial selection lines of guppy (Poecilia reticulata) with i) different relative brain sizes, ii) different shoaling behaviors and, iii) different relative telencephalon sizes. Extensive infrastructure (>4000 aquaria, six rooms dedicated to individual and group analyses for large sample sizes) allows for artificial selection experiments, multiple analyses of cognitive abilities, mate choice, predator-prey interactions, collective movement, migratory behavior, physiology, and brain and body morphology. Molecular tools are also available in the department for analyses of genomic mechanisms underlying the observed phenotypic variation. The postdoc’s personal research interests will be important in determining the exact project. Job duties The position involves experimental research within the framework of the project described above. The postdoc will be responsible for designing and conducting experiments, analyzing and interpreting data, and communicating results through scientific publications and presentations at international conferences. The position also includes contributing to the research environment in the group and providing practical supervision to students and doctoral students working on related projects. Eligibility requirements To be eligible for employment as a postdoctoral researcher, a doctoral degree or a foreign degree that is deemed equivalent to the relevant doctoral degree is required. The main focus of this position is to produce and analyze UMI-4C data from fibroblast cell lines for functional validation of pigmentation genes in non-model species, specifically hares. The group also conducts research on the genetic basis of adaptation in other systems, including the ptarmigan, and ongoing research is producing large-scale whole-genome data for these animals. We are looking for a candidate with a Master’s degree in molecular biology, biotechnology or a related field. The successful candidate will: Perform laboratory work including mammalian cell culture, UMI-4C experiments, and whole-genome library preparation, as well as all other steps associated with these protocols. PhD position in Therapy and Diagnostics of Neurodegenerative Diseases

The Molecular Geriatrics research group, based at the Rudbeck Laboratory, is internationally leading in antibody‑based therapy and diagnostics for neurodegenerative diseases. The research is conducted in collaboration with academic groups both in Sweden and internationally, as well as with pharmaceutical companies. Biological drugs constitute a large proportion of newly developed therapeutics and are also used for in vivo diagnostics. The same is true for neurodegenerative diseases, where immunotherapy with monoclonal antibodies is now being established as the first disease‑modifying treatments for Alzheimer’s disease. However, the development of biological drugs for brain disorders is hampered by the blood–brain barrier, which prevents large molecules from entering the brain. To address this challenge, the research group has developed a concept for receptor‑mediated transcytosis of bispecific antibodies and other proteins across the blood–brain barrier, resulting in a substantial increase in brain uptake. The overall aim of the project is to develop antibody‑based therapies and diagnostics for diseases of the brain. Duties The objective of the PhD project is to generate and evaluate brain‑penetrating antibodies that bind to proteins involved in the onset and progression of neurodegenerative diseases. These antibodies will then be used to develop novel diagnostic tools, such as PET and SPECT radioligands, or for therapeutic applications to investigate whether the antibodies affect pathology in models of neurodegenerative disease. The work will therefore include both in vitro studies, primarily involving immunological and histological methods as well as cell culture, and in vivo studies in models of neurodegenerative diseases. Doctoral students are expected to devote the majority of their time to their own doctoral education. Other duties at the department, such as teaching and administrative work, may be included within the scope of the position (maximum 20%). Requirements To meet the entry requirements for doctoral studies, you must hold a Master’s (second-cycle) degree in biomedicine, pharmacy, biochemistry, biology, biotechnology, or an equivalent field, or have completed at least 240 credits in higher education, with at least 60 credits at Master’s level including an independent project worth at least 15 credits, or have acquired substantially equivalent knowledge in some other way. Applicants must have experience with the methods immunohistochemistry, microscopy, and ELISA and should have completed relevant training to be authorized for in vivo animal work. We are now looking for a PhD student in evolutionary genomics and behavioral ecology, with a focus on the molecular basis of mating behavior in water striders to the program Evolutionary Biology. Project description How do neural systems evolve to generate behavioral diversity? This project investigates the molecular and neural mechanisms underlying the diversification of mating behaviors using water striders as a model system. Several species in this group have independently evolved a mating strategy in which males defend territories and use water surface ripple signals to court females, who actively assess partner quality. This natural variation offers a powerful framework for uncovering how gene regulation in the brain drives behavioral innovation. The PhD candidate will join the research group of Alberto Corral-Lopez at the Department of Ecology and Genetics. Water striders are well-suited for this as their habitat is restricted to the water surface, which can be easily recreated in the laboratory with only two-dimensional movement that lends naturally to automated tracking. The student will evaluate available tools and establish a validated, reusable protocol for individual-level behavioral scoring across multiple experiments and species. Building on this pipeline, the student will conduct behavioral experiments manipulating environmental contexts and combine the resulting data with brain transcriptomics to identify gene expression patterns associated with flexible mating decisions. This integrative approach will provide novel insights into how the nervous system regulates context-dependent behavior, and how gene regulation evolves to generate divergent mating phenotypes across species. Duties The PhD student will be responsible for the following tasks, with the relative emphasis shifting across the four years of the position: Evaluate, implement, and optimize a deep learning-based behavioral tracking pipeline tailored to water strider mating behavior. Design and conduct behavioral experiments, including individual tagging, high-resolution video recording, and data collection under varying social environments. Process behavioral video data into quantitative composite scores capturing key aspects of mating tactics. Maintain water strider laboratory colonies and assist with animal husbandry as needed. Contribute to downstream bioinformatic analyses, including differential gene expression and co-expression network analyses using bulk RNA-seq data. Dissect brain tissue and assist with molecular lab work in coordination with the broader team. Present findings at group meetings, national and international conferences, and manuscript preparation. Training in dissection techniques, molecular laboratory methods, bioinformatics and scientific writing will be provided as part of the position. In later stages of the project, the student will be welcome to participate in complementary analyses, including single-cell transcriptomics and comparative genomics that share a multivariate analytical framework as the core project and will broaden their genomics skill set. PhD students at IEG are encouraged to participate in teaching, which will generally not exceed 20% of full-time employment and will mainly consist of teaching assistant roles in undergraduate courses. PhD position in Data-driven precision medicine and diagnostics

Data-driven life science (DDLS) uses data, computational methods and artificial intelligence to study biological systems and processes at all levels, from molecular structures and cellular processes to human health and global ecosystems. The SciLifeLab and Wallenberg National Program for DataDriven Life Science (DDLS) aims to recruit and train the next generation of data-driven life scientists and to create globally leading computational and data science capabilities in Sweden. The program is funded with a total of 3.3 billion SEK over 12 years from the Knut and Alice Wallenberg (KAW) Foundation. The Department of Immunology, Genetics and Pathology at Uppsala University has a broad research profile with strong research groups focused on cancer, autoimmune and genetic diseases. Its extensive molecular heterogeneity, shaped by genetic alterations, tumor microenvironment (TME) interactions, and the gut microbiome, drives variable patient outcomes and limits treatment response. Despite rapid expansion of single-cell atlases, their translational relevance is constrained by the lack of spatial context, matched multi-omics data, and long-term clinical follow-up. The Sjöblom group has performed the largest multi-omics characterization of CRC to date, encompassing WGS and RNA-seq of 1,063 patients Building on this foundation, sub-cellular spatial transcriptomics (Stereo-seq V1) and single-nucleus RNA sequencing (MGI G400, Parse, and SmartSeq3) data are currently being generated from up to 300 cases. This cohort will constitute one of the largest spatial multi-omics CRC datasets in the world. The PhD student will join an active project and work on computational analyses of this unique cohort. PhD-student in Evolutionary and Ecological Genetics Do you want to conduct frontier research in an outstanding environment within evolutionary biology at Sweden’s largest faculty of science and technology? The Department of Ecology and Genetics at Uppsala University conducts world-leading research in biology, spanning from molecules to ecosystems and global biodiversity patterns. We are now looking to recruit a PhD student who wishes to develop their research career together with us. The Department of Ecology and Genetics (IEG) at the Evolutionary Biology Center (EBC) is an international environment with staff that conducts research to understand ecological and evolutionary processes across all levels of biological organization. IEG provides access to advanced national and local research infrastructures, including free super computing resources (NAISS) and the latest molecular technologies and sequencing platforms (SciLifeLab platforms). IEG hosts a Climate Lab with controlled environmental chambers and greenhouses, a state-of-the-art molecular lab, and animal rearing facilities. PhD-students at IEG can join the PhD school which provides ample opportunities for networking on and off campus with PhD-students from the other two biology departments at Uppsala University (The Department of Organismal Biology, and the Department of Cellular and Molecular Biology). The program’s current research spans population genomics and quantitative genetics, local adaptation, biotic interactions, the evolution of life histories, speciation, sexual selection, conservation genomics, as well as macro-ecology. Duties A central question in evolutionary biology is whether evolution is repeatable, and whether the same genes contribute to repeated phenotypic adaptations. This question has important implications for predicting genetic responses to changing environments. Recent studies show that while phenotypic evolution is often repeatable, the underlying genes involved can be less predictable. This poses a challenge for using genomic data to predict a species’ evolutionary potential. This project will address this challenge by integrating mechanistic insights about phenotypic adaptation with genomic data to understand how species evolve adaptations to changes in their environment. The PhD candidate will work with the main supervisor David Berger and with the co-supervisor, SciLifeLab fellow Dr. Gabriela Montejo-Kovacevich, both at IEG. The project will leverage data from a large-scale Evolve-and-Resequence experiment in a cosmopolitan insect pest, the seed beetle Callosobruchus maculatus. Replicated genetic lines have undergone experimental evolution under four different temperature regimes for more than 150 generations. This unique system allows us to study the roles of determinism and chance in the evolution of thermal tolerance and niche breadth. Extensive phenotypic, RNA-seq, and DNA pool-seq data are available from multiple time points in the experiment, which is still ongoing. The Berger lab maintains several other C. maculatus strains sampled across its global distribution and closely related seed beetle species. This provides opportunities for comparative genomics and additional experiments and data collection if the candidate wishes to further develop the project. The PhD project will involve a combination of experimental and molecular laboratory work and bioinformatic analysis, with emphasis on the latter. The exact balance between tasks may depend on the candidate’s interests and the project’s development. The successful candidate is expected to collaborate with other researchers in the Berger and Montejo-Kovacevich groups, as well as researchers from two other groups working on seed beetles at IEG. PhD students at the Institute of Ecology and Genetics (IEG) have the option to engage in teaching and to develop their pedagogic CV by taking courses.
