The Department of Molecular Biosciences, Wenner-Grens Institute (MBW) conducts experimental basic research in molecular cell biology, integrative biology and infection and immunobiology. Project description AI for drug design The doctoral student’s thesis work will be conducted within the framework of Dr. Patrick Bryant’s research group. The project addresses molecular mechanisms for the creation of new AI tools for the evaluation and design of molecular interactions. The project will specifically relate to the 3D structure of proteins and other molecules such as DNA, RNA and drugs and the prediction of interactions between these. A strong background in programming is a requirement. Please share your git in the application. There will be a strong focus on developing and using machine learning tools and new molecular representations. The developed molecules will be rigorously tested through laboratory analyses with the aim of creating new classes of drugs. Laboratory skills are therefore highly desirable. The spoken language in the lab and at the department is English and the department offers a multicultural experience with researchers from all over the world. The work will be carried out at the Science for Life Laboratory in collaboration with MBW and SU. PhD position in ‘systematically map the evolving host-range of novel cross-species bacteriophages within wastewater treatment plants’

Project description The human gut microbiota contains a highly diverse microbial community, including bacteria, archaea, and unicellular eukaryotes. However, many interactions between different species are limited by the human immune system. For example, immunoglobulin A antibodies can cross-link microorganisms that have similar proteins on their cell surface. This can trap many different microorganisms in species- and strain-specific aggregates, limiting their interactions and genetic exchanges with other species, including intercellular spread of bacteriophages. However, when these microorganisms leave the human body, they often reach a sewage treatment plant where they are mechanically mixed with many different other microbial species. This can stimulate unique interactions between different microbial species, making sewage treatment plants an ideal environment in which bacteriophages can evolve a broad species specificity. Such evolved bacteriophages are potentially valuable for future antimicrobial therapies. This PhD project aims to systematically identify and map new species specificities of bacteriophages circulating in wastewater treatment plants, as well as to identify the mutations in the receptor binding domains that enable such broad species specificity. This project is thus expected to identify new strategies for constructing synthetic bacteriophages for future antimicrobial therapies that have both broad and limited spectrum of bacterial inhibition. The PhD student in this project will use a combination of recently developed methods for synthetic biology, cell encapsulation and Nanopore-based sequencing of individual bacterial cells to investigate interactions between different microbial species in wastewater treatment plants. The PhD student will also further develop these methods in order to create their own strategies for tracking and genotyping bacteriophage-infected cells in these complex microbial communities. Disruptions in normal skin biology underlie a range of common diseases, including skin cancer and chronic inflammatory skin diseases such as psoriasis and atopic dermatitis. Cutaneous squamous cell carcinoma (cSCC) is one of the most common and fastest-increasing malignancies with metastatic potential in Sweden. The project aims to identify cellular and molecular programs associated with invasion competence in cSCC, and to functionally characterise long non-coding RNAs (lncRNAs) as regulators of clinically relevant cancer phenotypes. The project also encompasses studies of the role of ncRNAs in chronic inflammatory skin diseases such as psoriasis and atopic dermatitis. We have well-established interdisciplinary collaborations locally and nationally/internationally (for example an SSF center and an EU Horizon program). Type 2 diabetes is a growing public health problem worldwide. The disease is characterized by impaired insulin production combined with insulin resistance. Obesity plays an important role in the development of insulin resistance, type 2 diabetes and the metabolic syndrome. In addition to storing energy, adipose tissue functions as an endocrine organ and communicates with other organs, of which the brain is of particular importance. The overall purpose of this project is to identify novel mechanisms in the interplay between the brain and peripheral tissues, particularly adipose tissue and the gastrointestinal tract, that may contribute to insulin resistance, obesity and type-2 diabetes. We use different methods: Imaging of the brain and other organs in humans in vivo, during hormonal/metabolic tests Investigations of dynamic regulation of different hormonal systems in the development of type 2 diabetes Experimental studies of metabolism and other functions in human adipose tissue. These include cellular signaling, pharmacology and omics methods. We will perform functional analyses of tissue samples, for example regarding morphology, neural activity and neurotransmitters, cell differentiation, glucose and lipid metabolism, insulin signaling and the expression of relevant genes important for type 2 diabetes and obesity. Clinical studies using hormonal challenges are performed on patients and healthy individuals, often with simultaneous imaging of activity in the brain and other organs using PET and MRI techniques. These studies are expected to lead to new methods for the prevention and treatment of obesity and type 2 diabetes. Duties The main task of a PhD student is to engage in research projects and postgraduate courses (30 credits). You will collect, analyze, compile and present results from blood and tissue samples and clinical examinations. Description of the workplace The research group Regenerative Neurobiology at the department of Experimental Medical Science, Faculty of Medicine, are focusing on cell based treatment for brain injuries and are at the international forefront within this field. We are now looking for a motivated and knowledge driven associated researcher who will be working with advanced spatial imaging and analysis of stem cell implants for Parkinson’s disease. The project will utilize the newly installed MACSima platform for high-dimensional multiplex protein imaging of neural grafts. Duties and responsibilities The associate researcher will establish, optimize, and implement workflows for multiplex spatial imaging, including panel design, tissue analysis, image processing, and integration with existing single-cell and histological datasets. PhD position in Tumor Biology

The group is part of Lund University Cancer Centre at Medicon Village and belongs to the Unit of Translational Cancer Research at the Department of Laboratory Medicine. The research group studies how the tumor microenvironment influences cancer progression and metastatic dissemination, with a particular focus on tumor-associated macrophages, TAMs, and their interactions with cancer cells and tumor blood vessels. Previous studies from the group have shown that TAMs located in close proximity to tumor blood vessels, so-called perivascular TAMs, can promote vascular abnormalities and facilitate the spread of cancer cells from the primary tumor to secondary tumors. We are now seeking a highly motivated doctoral student with an interest in tumor biology, tumor immunology, and metastasis. The doctoral project will focus on studying the cellular and molecular mechanisms that regulate how cancer cells disseminate from primary tumors to secondary tumors. Particular emphasis will be placed on how tumor-associated macrophages and signaling pathways in the tumor microenvironment influence the invasive properties of cancer cells, their interactions with blood vessels, and their ability to establish metastases. The project includes advanced molecular and cell biological methods, experimental tumor models, flow cytometry, confocal microscopy, and advanced image analysis. The project has a strong translational focus, in which experimental findings will be validated in clinically relevant patient material. Work duties and areas of responsibility The doctoral project aims to increase our understanding of how cancer cells spread from primary tumors to secondary tumors, and how this process is influenced by the tumor microenvironment. The project will specifically investigate how tumor-associated macrophages, blood vessels, and recently identified signaling pathways contribute to cancer cell migration, invasion, intravasation, survival in the circulation, and establishment in new tissues. The aims of the project are to: identify cellular and molecular mechanisms that drive the dissemination of cancer cells from primary tumors to secondary tumors, investigate how tumor-associated macrophages influence the invasive and metastatic properties of cancer cells, study how the interplay between cancer cells, immune cells, and blood vessels contributes to metastatic dissemination, identify new therapeutic targets that can inhibit the dissemination and establishment of secondary tumors, map tumor microenvironment signatures associated with survival, treatment response, and relapse, validate experimental findings in patient material to ensure clinical and translational relevance.
