Description of the workplace We are now looking for a highly driven PhD student who will work on the PhD project “Molecular and functional characterization of acute leukemia with KMT2A-gene rearrangements”. The Division of Clinical Genetics, within the Department of Laboratory Medicine at the Faculty of Medicine, conducts research in cancer genetics and new targeted cancer treatments. The department consists of ten research groups with a total of approximately 60 employees, fostering strong collaboration within a well-integrated research environment. In our research group, we utilize large-scale sequencing, molecular genetics, as well as functional in vivo models to understand how pediatric leukemia arises and develops. Our long-term goals are to use in-depth knowledge of leukemia biology to identify new diagnostic and prognostication markers and targets for novel therapy. Work duties and areas of responsibility In addition to following the study plan for the doctoral education, as well as participating in relevant courses for the education, the following tasks are also included: High-resolution methods such as large-scale sequencing, and bioinformatics analysis of data from large-scale sequencing, including single-cell sequencing data. DNA and RNA extraction, PCR, cell culture, and working with experimental animal models. The applicant is expected to be able to independently interpret and acquire new knowledge. The working hours may include weekends at time. The doctoral student must actively participate in seminars and other important meetings and present the project at meetings in accordance with the study plan. Work with animal models is included. Qualifications Master’s degree in a relevant field. Documented research experience in genetics. Strong analytical skills, drive, and good ability to collaborate. Excellent proficiency in English. Requirements for employment Experience in working with large-scale sequencing data and analyzing mutation, copy number and structural variant data. Experience in cell culturing and working sterile. Experience form Flow Cytometry. Experience from using R-studio. Strong knowledge of tumor biology, cancer genetics. Basic knowledge about animal work. Ability to interpret and acquire new knowledge, as well as to compile data for presentations and to read and interpret scientific articles. Phd position – Accelerating genetic progress in methane reduction

Wageningen University & Research’s Animal Breeding and Genomics group leads the Global Methane Genetics (GMG) initiative in collaboration with the Global Methane Hub and the Bezos Earth Fund. The global program with more than 50 partners across 25 countries aims to accelerate genetic progress in methane emission in ruminants in the Global North and South. The PhD will work in an international setting, and their work will be critical to underpin the success of this initiative. Operating animal breeding programs is a complex task and outcomes of a certain decision in practice often becoming apparent only after several years. Therefore, effective and long-term breeding programs require reliable insights in the consequence of selection and the best strategy for recording traits and optimizing selection decisions. For example, breeders must  carefully assess risks and the trade-offs of selection for different traits. Quantitative genetics theory provide a solid base to understand the genetic association between traits. Enteric methane as a major contributor to agricultural greenhouse gas emissions has become a major trait of interest for animal breeding in ruminants. Genetic selection offers a permanent, cumulative, and cost-effective mitigation pathway, but progress depends on robust understanding of genetic associations between methane traits and key traits such as feed intake and feed efficiency. Not only to understand the consequences of selection and potential trade-offs, but also to use feed intake as indicator trait for selection This PhD project will address the critical knowledge gaps that exist in this area. As a PhD student, you will work on: Using (inter-)national datasets of different cattle breeds to estimate the genetic association between different trait definitions for feed intake, efficiency and methane. Evaluating the consequences of selection on different traits for different breeding scenarios and objectives. Translating methodological developments into practical insights for breeding organizations and stakeholders. The Department of Fundamental Neurosciences at the Faculty of Medicine is at the heart of the neuroscience community in Geneva, with a team of 14 research groups spread across two campuses – the University Medical Center (CMU) and Campus Biotech. These research teams explore brain function, from molecules to neurons and circuits, using cellular and animal models as well as human subjects, with the long-term goal of understanding the neural basis of human behavior in health and disease. For projects investigating the function of the claustrum in cortical processing and presumed claustrum dysfunction in neuropsychiatric disorders, the Sensory Perception and Plasticity Laboratory of the Department of Fundamental Neurosciences at the Faculty of Medicine is seeking a: Full-time Teaching Assistant The successful candidate will work closely with team members on the ongoing research project and will actively contribute to its scientific and methodological development. Two PhD positions in Statistical Genomics / Computational Genomics

This is a unique opportunity for two doctoral students to participate in an international collaboration between two research institutes in Switzerland and Belgium. The Animal Genomics group at the Institute of Agricultural Sciences at ETH Zurich and the Quantitative Genetics & Genomics group of Dr. Tom Druet from the University of Liège, Belgium, investigate DNA variation in individual animal genomes and at the population scale. Our groups apply state of the art technologies to sequence the genomes and transcriptomes of farm animals with long and short reads, and apply bioinformatics and statistical genomics approaches to characterize trait-associated sequence variation. We offer two PhD positions at the interface of computational and statistical genomics, and bioinformatics. Project background The project «PangenomiX – Assessing impacts of sex chromosomal structural variants on reproduction- and meiosis-related traits in cattle through pangenomes and advanced imputation and association method» is a joint project co-developed by Dr. Tom Druet and Prof. Hubert Pausch. PangenomiX was recently funded as a Weave-project by the Fonds de la recherche scientifique (F.R.S.-FNRS) and the Swiss National Science Foundation. PangenomiX aims to study how structural variants (SV) on the sex chromosomes contribute to genetic variation in complex traits, particularly those related to reproduction and meiosis. To this end, a new cattle pangenome that includes near complete assemblies of the sex chromosomes will be generated and statistical methods will be developed to transfer information from the pangenome variation panel to large mapping populations through imputation so that association testing between complex traits and SVs will eventually be possible. This 4-years project builds upon previous research conducted by the Animal Genomics group and the Quantitative Genetics & Genomics group. We have collected large amounts of long read sequencing data (PacBio HiFi) to build genome assemblies and integrate them into pangenomes. This allowed us to investigate the distribution of structural variants in cattle and related species, construct different pangenome graphs, and identify trait-associated structural variants. Moreover, we have developed imputation methods that provide accurate genotypes in pedigreed populations, and haplotype-based association testing approaches, including some that had specifically been designed for the sex chromosomes. PangenomiX will exploit large-scale long and short read sequencing data from two cattle populations to characterize structural variant diversity on the sex chromosomes, and investigate how these types of variants influence male fertility and recombiantion rates. Job description We are looking for two enthusiastic and highly-motivated candidates to work on the project. The first candidate will build pangenomes from long read sequencing data collected from two cattle breeds. Existing PacBio HiFi sequencing data will be complemented with ultra-long sequencing using ONT to build near complete assemblies for the sex chromosomes. This sub-project will be closely supervised by Prof. Hubert Pausch at ETH Zurich. The second candidate will focus on imputation and association testing. Approaches to impute structural variants into large mapping cohorts that had array- or short read sequencing-derived genotypes will be developed. The resulting genotypes will be tested for association with complex traits using methods that allow to account for the multi-allelic nature of the SVs. This sub-project will be closely supervised by Dr. Tom Druet at the University of Liége. Close collaboration of both doctoral students is expected. Research exchanges between both groups are anticipated. Prior experience with genomic data analysis on a high-performance computing cluster, along with strong communication skills, is desirable. Profile Research interest in statistical genomics, computational biology, computational genomics, or animal genomics. Experience with a programming language (e.g., python, R) and basic working knowledge with high-performance computing clusters is required. Post doctral position – Developing novel ways to control viruses for the targeted infection of cellular systems

The highly competitive the Bio-Engineering Systems for Therapeutics (BEST) postdoc programme, part of the Next-gen Bioengineers initiative, is operated jointly by the Department of Biosystems Science and Engineering of the ETH Zurich and by the Roche Pharma Research and Early Development (pRED). The programme focuses on development of new tools and methods to resolve existing problems and come up with solutions for future challenges in medical translation and therapeutics. Project background Viral vector-based gene therapies are extensively explored in preclinical and clinical development for the treatment of genetic diseases by infecting targeted cells. However, elaborating the target cell specificity of viral vectors, called as tropism, is an ongoing and crucial endeavor in the field of gene therapy. Viral infection is triggered when a virus binds to cell surface receptors with certain thermodynamic and kinetic on/off rates at equilibrium, which could act as a limiting factor to further enhance or optimize viral tropism. In this collaborative project, we explore new ways to adjust this equilibrium so the on/off rates of viral vectors brought in proximity to target cells / tissues / organoids can be controlled to promote viral infection. To reach this goal, we will apply multiparametric approaches to quantify the interaction (on/off rates) of a specific set of viruses with desired regions of cellular systems such as cultured cells, organoids, tissues, and organs. Then, it is thought to characterize the parameters that shift the thermodynamic and kinetic on/off rates and viral tropism. Ultimately, this quantitative approach will open new ways to engineer and control the on/off equilibrium of viral vectors rather than genetically engineering viral vectors by optimizing the transgene cassette or capsid. Finally, we anticipate that this study will open new possibilities to increase transduction efficiency and viral tropism for successful viral gene therapy.
